The only reason I can think of now is Primary key ( ID in most cases ) value is different on both the sites, that's why It's trying to update a different record. Please check if the email ID is having same Primary key value on both the domains.
I've got a list of subscriber, but it's not updated.
So i wanted to import a list updated. I try it doing a Update importation, but i got the same message.

With the error message, It's quite evident that your are trying to add a subscriber which is already there in Database. Please clarify the issue a bit more in detail if I'm missing something here.
I try to import Acymailing subscriber but it failes.
I got this message :
Import abort with exception
Duplicate entry 'toto@cfdt-services.fr' for key 'email'
I try the importation, without email, but i get the same message.
